These are my PoP, The Two Thrones notes for anyone interested.

The Two Thrones: old-school nvidia
Conclusion/recommendations:
Looks good in s3d, usable HUD.
Use drivers 78.01 or single core mode with 91.31 or greater.
Game needs autoconvergence in order to look/work better in s3d.
Use "Alternate Two-eyed HUD" mode wih a big-screen projector and smaller 3d settings to help solve "HUD too close" problem.
Try to find 3d settings that work with the cut-scenes.
Game notes:
Camera - a 3rd person game with normally good camera mouse-control. Also has temporary far-away area and 1st-person views.
This is the one where he looks most realistic and not so cartoony like in Sands of Time. He starts in a castle battle again.
Game has a long video at new-game start and I don't know how to bypass it.
Game has cool acrobatic combat moves but is very bloody.
No software ghosting like in the previous 2 Prince of Persia's (Sands of Time, Warrior Within)
nvidia issues: tested with 7800GTX
1) freezes on 3d toggle - fix: use single core mode
(drivers 91.31 and 162.50.)
2) HUD - one-eyed or two-eyed modes available. See below for details.
No plane control and setting HW-TnL off causes crash on start.
3) 3d toggle only turns on glasses (no s3d) - fix: set game Special/Shadow Effects to Low/None. Alternate fix: set StereoTextureEnable = 1

This game has a very unique quirk concerning the HUD. Normally with this game in 3d, the HUD is 2d and only shows up in your left eye. But if you set StereoTextureEnable to 1, then the HUD becomes visible in both eyes but the Health/Weapon indicator is now 3d and too close so it's best to converge on it instead of the guy to make it more readable.

These settings change the way the HUD works a little.
HUD is two-eyed and too close but usable with the right 3d settings.
3d settings are in Registry under _NewFakeLink until next "_NewFakeLink" game is run and Convergence is changed and saved.

One-eyed-HUD mode: Converge on guy.

Two-eyed HUD mode: Converge on HUD.

Separation = 61% on a 17 inch CRT (set this in the nvidia desktop right-click control panel)

miscellaneous notes:
I haven't played this game much so it's possible that more s3d issues show up in later levels.
