I can confirm, I've just installed the latest drivers and for the moment the old control panel is still there (and it's still possible to install the 3D vision part of the 425.31 drivers).
I'm not sure whether the old panel will remain in the future (the new application is still in beta), but it may still be possible to make 3Dvision settings in 3Dfix Manager (which I've been doing for a while now, as the latest drivers no longer save changes to the 3Dvision part, and are very slow with 3Dvision installed).
For as long as this control panel has existed - 17 years! - it was unfortunately to be expected

After verification, it is possible to install 3Dvision drivers without the Nvidia control panel installed, and settings still work via 3Dfix manager.
The disappearance of this panel doesn't necessarily mean that 3Dvision drivers cannot be used. Of course, we'll have to wait and see whether Nvidia will take advantage of its disappearance to make some in-depth changes to their drivers.

It was always possible to set the 3D-Vision settings in the registry. The ControlPanel or the 3D-Fix-Manager is just like a GUI for this settings. So as long as the 3d-Vision driver can be installed, we will be able to change settings.
But the development of Geo11 and Flugans Geo3D worries me a bit. The 3D-Vision DX9 path is a little bit abandoned. It is the only path to use 3D-Vision with newer GPU-hardware.
I wish there would be a native 3D-Vision mode in Geo11 or Geo3D. An independent mode that doesn't rely on the Nvidia-drivers. If I had the knowledge I would code it. But unfortunatelly my C++ skills are very basic.

I wish someone with the smarts would just find a way to reverse engineer their Pyramid at this point, they were complete dicks not too make it open source when they removed it from the driver.
